Intact molecular weight analyses are an important part of protein characterization. The measure of intactness is an initial requirement of various regulatory guidelines. Intact molecular weight analysis will also assess products for cleavages within the protein backbone, which may not be easy to assess using peptide mapping data alone.
Regulatory Requirements for Molecular Weight
ICH Topic Q6 states “Molecular weight (or size) is determined using size exclusion chromatography, SDS-polyacrylamide gel electrophoresis (under reducing and non-reducing conditions), mass-spectrometry, and other appropriate techniques”.
BioPharmaSpec scientists were instrumental in the conception of the Quadrupole-Time of Flight (Q-TOF) geometry for mass spectrometry in the 1990s. This is a methodology that allows ultra-high sensitivity sequencing of biopharmaceuticals. We continue to apply this ground-breaking expertise in our laboratories today to provide you with accurate and reliable molecular weight data.
Intact Molecular Weight Methods
Intact molecular weight analysis provides an orthogonal assessment of Post Translational Modifications (PTMs). For example, for intact molecular weight analysis of monoclonal antibodies (mAbs), BioPharmaSpec performs on-line Liquid Chromatography with Electrospray-Mass Spectrometric detection (LC/ES-MS, Q-TOF).

C-Terminal Sequencing
Monoclonal antibodies show C-terminal sequence variation where C-terminal lysine residues of the heavy chains, which usually are removed in native antibodies, can be present. This results in variability of the C-terminus of the heavy chains.
C-terminal heterogeneity can be confirmed using a combination of:
- intact molecular-weight analysis of released, de–N-glycosylated heavy chain to assess the product for the with-lysine and without-lysine forms (a 128-Da mass difference)
- molecular-weight analysis of the C-terminal peptides
- sequencing of the C-terminal peptides using peptide mapping
This combined analysis also enables an assessment of relative amounts of modification for batch-to-batch and biosimilar-to-reference/innovator comparisons. This article, written by BioPharmaSpec experts, provides further information on these types of comparability assessments.
In this way, intact molecular-weight analyses can be used as an orthogonal procedure to support conclusions regarding the structures of N- and C-termini and intactness.
Using MALDI-TOF-MS for Molecular Weight Analysis
BioPharmaSpec uses Matrix Assisted Laser Desorption Ionization-Time of Flight-Mass Spectrometry (MALDI-TOF-MS) for molecular weight analysis. Recent MALDI projects have included analysis of large heavily glycosylated proteins and PEGylated (glyco)proteins which cannot be assessed for intact molecular weight in the fully glycosylated/PEGylated form using on-line LC/ES-MS, Q-TOF, MRT. MALDI-TOF-MS provides a solution for analyzing the glyco- and PEGylated forms to allow intact molecular weight assessment of the data.
MALDI-MS analysis allows a determination of the intact molecular weight of such molecules by providing an average molecular weight. An example of such data is shown below:
LC/ES-MS, Q-TOF can be used in such cases once the heterogeneity is reduced or removed (e.g. following desialylation and deglycosylation).
Orthogonality of Molecular Weight Characterization Techniques
Several techniques are required to provide a full assessment of the intactness of a biopharmaceutical. Automated N-terminal sequencing, intact molecular-weight analysis (often following deglycosylation to allow analysis without data-complicating heterogeneity), peptide mapping, and mass spectrometric sequence analysis of the terminal peptides (both the N- and C-termini) should be performed to produce a complete assessment. Data from these methods provide an overall understanding of protein structure and enable a comparative quantitation of modifications at either terminus.
